So like you said in your own comment, Kuzuryuu and Nanami didn't really get a whole lot of interaction time back home, obviously because neither of them are the protag. AND ONLY THE PROTAG GETS TO BOND WITH EVERYONE ELSE ON SCREEN but anyway, moving on. We did get enough to see though that there's some kind of...something going on there. I don't know if it's because Nanami is fluent in tsundere or if it's because she's a girl or if it's because she's the only one who bothered to try talking to him in the first few chapters or what (maybe all three?), but she's actually pretty good at getting him to do stuff. I mean, she did manage to get him to stop playing lone wolf for like five minutes when they were investigating the first island. SO CONGRATS, NANAMI? YOU ARE THE GANGSTER WHISPERER??

Anyway, some more stuff happened and the long and the short of it is, Nanami pretty effectively made Kuzuryuu's (admittedly short) list of "People I Trust". Especially after it came to light that she was, in fact, Pixel Jesus and died for their sins. Just...christ, everything about trial five was messed up and will never be okay again.

He's kind of torn on how he feels about being in Johto. Because on the one hand, this is kind of everything they could have asked for, but on the other hand...they didn't have to do any work for it. So it almost feels like cheating. However, Nanami is one of the main reasons why he's more inclined to say he's okay with the way things are. He might not ever admit it, but he's glad that they have the chance to see her again and that she has the chance to be...a real person now? Maybe? Something like that. He's really glad that he didn't forget who she was, since that was a legitimate concern about the forced shutdown. Plus, now she gets to live in a video game world so that's pretty awesome for her, right? And frankly, out of all of them, she's really the only one of them who straight up DESERVES to be happy. Which is why he's going to try his damnedest to make sure everybody is there for her birthday and that nobody starts shit.

Basically, don't expect him to actually admit it any time soon but he does think of Nanami as a friend. And possibly something a little more than that? It's not something that Kuzuryuu himself consciously realizes yet, but at times, Nanami (probably not purposefully) sort of pokes at his older brother instincts. He probably doesn't realize it because Nanami is nothing like his little sister ummm... I have no idea if anything will actually come of this or what exactly is going on there because it's still a little too early to tell. But there's something with Nanami that just isn't there with any of his other CR that goes a bit past "friend" but is 100% platonic. I GUESS WE'LL SEE?? Anyway, he actually doesn't mind when she calls him up randomly (though jeez don't call him and then just go silent for two minutes, come on!!), nor would he be opposed to meeting back up with her eventually to travel together. And maybe, just MAYBE he'll play a game with her if she asks. Maybe.
