The kneecap issue comes from getting shot in it when Reid was using himself as a human shield for a victim (and then told said victim, who was an ER doctor, to save the guy who shot him instead of his leg), and seeing as it's already healed up like that, there's not much that can be done. And no doctors have been able to find any physical reason for Reid to have migraines, and since painkillers don't affect it either, they think it's psychosomatic (and Reid totes thinks it's a symptom of schizophrenia). So yeah, there's a reason he likes to keep a lid on those things. (Wow, this kid is messed up.)
